Models do have to pay certain fees (including for their pictures, if necessary) when working with agencies. Bigger agencies will take the fees out of models' pay, but not all agencies are big enough to do that. Depending on the state, the level of fees can vary widely.
Also, models don't "pay" an agency when they get a job. The agency handles the money and takes a percentage, which varies again according to state and whether the agency is SAG/AFTRA. The money goes straight to the agency, and the model gets her money from the agency.
Also, payment to agencies in some areas is the model's fee plus 20 percent taken from the model and another 20 percent surcharge taken from the client. So, if a model's fee is nominally $500, the model receives $400, and the agency receives $200. The client pays $600. Does it make sense? Not to me. But that's the way it is.
